Check-offs stay in this browser · saves are never stored

Questions

Is my save uploaded anywhere?

No. The file is read and parsed locally in your browser; nothing is sent to a server and the save itself is never stored. Manual check-offs are stored in this browser only, so they are still here on your next visit.

Why is the Collection count higher than in-game?

Evolutions, counterparts and stage pickups count as separate roster entries here, so the Collection tile's count (out of 617, marked “found”) runs past the save's own collection counter — the smaller number in the stats strip, labelled “collection · in save”. Unlock progress for collection entries uses the save's counter.
